I replaced my rear wheel bearings and the oil seals. I tightened the four bolts (M10x1.25) of the rear axle housing to 55 Nm for now. Which is 80% of torque the manual calls for. My bolts are greased, not dry. I work in the manufacturing industry. Torque values there are usually dry values. What did...

Isnt engine yn80 and body yn110 I think it is. Though it's a diesel: LN110 (+LN80 engine). It takes a lot of time to figure out of what parts a given platform consists. KZ-TE refers to the engine alone.
KZN190 refers to the platform version. How that model was outfitted basically.

Both my rear seals are leaking. Do I need to mark the position of the splines realtive to the differential (say 12 oclock), so as to preserve the original mating surfaces of the spline?

I would always use MAG for automotive and other thin body panel stuff, not TIG. TIG welding proces puts substancially more energy/heat into the base metal relative to the filler.
